Clue's in the title.  Intend to get back to completing ECW armies, primarily for Regiment of Foote I think.  My armies are going to be generic, so I can make up what ever I need for the game.  Units are 4 bases of musket (10-12 figures/base) and 2 pike (16 figs, inc command on one base) (30mm square bases).

What sort of mix should I do between the armoured and unarmoured units (though I will swap a couple of figs, so not all in a armoured base will be armoured, and there will be a armoured guy or 2 in a 'cloth' unit)?

From what I know (which is not much), it depends on the unit.
Most pike units were either unarmoured or armoured in the front couple of ranks. There were some fully armoured units, but they were rare. A lot depended on the colonel of the regiment and/or length of time the unit had been in the field.

I'd go along with Lemmey. Also, as the war progressed, most pikemen ditched their armour as being too cumbersome - only retaining the helmet perhaps. Bear in mind, armour was expensive and only the very wealthy colonels could afford to buy much of it.

I've just started an ECW Royalist army and opted for armoured pikes in the front rank with the
remainder being unarmoured.   Similarly, for the musket blocks, firing figures in the front rank
and 'loading' for the rest.

Many thanks !   I haven't painted any Pendraken before so was completely blown away by the
quality of the sculpts.   This only becomes clear when you start to paint the detail.   Amazing
figures.

Probably bit more armour earlier in the war as armouries were raided and trained bands stripped of kit for the newly raised units.

Wear and tear and cost of full harness meant by middle late hardly any armour at all for either side, especially as ratio of shot raised and the importance of push of pike less a feature

I'd just like to apologise if you think there was any attempt to do this - my aim was
just to show you what the blocks of figures could look like in a certain configuration.   
Just trying to help.

Please post a few pics of the results when you have decided on your mix of armoured /
unarmoured.   I'd be interested to see other ECW figures.
