This has taken considerably longer than expected.
A list of Irregular Wars proxies for some hig powers in the Indian Ocean:
Portugal, Holland (VoC), East Africa, Tribal Africa (Most of the rest south of the Sahara),
India (3 factions), East Indies and Arabia.
The thing I have learned about Proxies is: Much depends how fussy you are.
Some of these options will drop right in, some need an alternate paint scheme,
while some of them are - to be honest - a real stretch of imagination.
I've included plenty of options, the choice is yours.

A fair degree of choice, enabling the collector to customize the look of this army.
Militia Pike and Shot types could be repurposed as their slave soldier equivalents.
The suggested Irish variants provide a rather more ragged look.
East Indian trops are drawn from the Indian Mutiny range (for a turbanned "Malay/Javan" look)
or Ancient Indians, whose big bows and long shields better match the look of outer Islanders.

represent the well presented gentlemen who led or invested a stake in these voyages.
I could not find a cannon on naval cariage in the Pendraken range: Irregular make one for their 10mm pirates.
Heavy field guns could also be used to represent naval barrels on a locally improvised field cariage.
Asian auxiliaries use the same figures as the Portuguese list; Mardijkers (Freedmen) being former
Portuguese slave troops who entered paid VoC service.

Notes:
I lack a photo of the Pendraken Ancient Indian elephant, so recommend it unseen.
Muslim Horse are the classic lance, bow and horse protection type, evolved from Timurid cavalry.
Most probably have felt horse protection.
Silhidar horse are similar but may have stronger (metal?) horse armour.
The prince on elephant from the mutiny range is a nice model.
It has conversion potential for Mughal elephant artillery; add a scratchbuilt light gun or two.
Most elephants can be modeled with foot escorts.
The rockets grade as heavy ordnance, so imply a launcher, as opposed to the lighter hand-thrown variety.

A fairly Indian looking set of proxies here.
For the Malay/Indonesian heartlands, Indian Mutineers match the armies of the established sultans.
The Ancient indians, with their long shields are a better match for the wilder/tribal warriors from
outlying islands.
It is quite credible to employ a mixture of types.
Punic Numidian Cavalry are a good match for the extremely light horsemen from Sumba who engage in traditional
"pasola" jousting. (Google it, you'll be glad you did).

One thought I had about your combined Indian list was that rather than using Ancient Range armoured cavalry to depict Mughul type armoured cavalry what about using some of the recently released TB Line Islamics range?

I had failed to spot the TB-Line section on the website.
Many thanks for the reference, those offer a lot of interesting options.
The range also contains camelry, and foot troops that would work well for Indian / Arabian lists.
No plan survives contact with the enemy.
In a similar spirit, no piece of research is ever truly complete.
I'm extremely grateful for the feedback, thank you all.
The suggestions for additional troop types are particularly useful.
